Some Files and Folders Appear in Windows File Explorer but not in Open/Save/Run Dialog Boxes?

I am using Windows 10 Pro and I've encountered a strange issue where I can see all files and folders in Windows File Explorer. However, if I launch an application (MS Word, web browser, etc.) and bring up an "Open", "Save", or "Run" dialog window, when I navigate through my file system, some folders and folders do not appear.
So for instance, suppose I save a text file called "notes.txt" on my desktop. I can launch the Windows File Explorer and navigate to "C:UsersmyselfDesktop" folder and can see it there. However, if I launch the "Notepad" app, and then click on "File" >> "Open" to bring up the dialog box -- when I browse to "C:UsersmyselfDesktop" the file is missing. I make sure to specify all file types, so I should be able to view all files.

Can you see any pattern to which files are and are not visible through the applications? Are there any applications not affected by this?

I can't reproduce the problem. Does it happen when booting in Safe mode?
